In the question, "What were you thinking?"  the content words are WHAT and THINKING. The  

"무슨 생각을 하고 있었나요?"라는 질문에는 내용 단어는 WHAT과 THINKING입니다.

other words are function words and aren't  normally stressed. But a pronoun could be  

다른 단어는 기능어이며 일반적으로 강세를 받지 않습니다. 하지만

emphasized for contrast. Our intonation  falls because this is a wh- question.

대조를 위해 대명사는 강조될 수 있습니다. wh- 질문이기 때문에 억양이 떨어집니다.
